Kurz bevor die Replikatoren die beiden anderen Parteien besiegen konnten, gelang es, die Antikerwaffe von Dakara einzusetzen, um sie zu vernichten.
Die Jaffa konnten den geschwächten Zustand von Ba'als Flotte ausnutzen, um ihn zu vertreiben. Während die Jaffa feierten und Schritte planten, die letzten Goa'uld auszuschalten, ersann Anubis einen Plan, um die Kontrolle über die Waffe auf Dakara zu erlangen.

Without the Jaffa the Goa'uld were nothing more than parasites. To remain in control of the planets they conquered, the Goa'uld pose as various gods from Earth mythology, so that the masses people whose ancestors were transplanted from Earth thousands of years ago would follow and obey.

Their desire for power and dominance, even over their Goa'uld brethren, was one of many reasons which led to their ultimate demise.

Minor Goa'uld had to reevaluate their use in the new galactic landscape. The later arrival of the Ori provided them with a brief opportunity for a say, but ultimately this was not enough.

Ra und die übrigen Goa'uld zogen sich daraufhin fast vollständig von der Erde zurück. So ignorierten sie den Planeten und seine Bewohner in den folgenden Jahren und beschäftigten sich stattdessen mit ihren übrigen Territorien und den internen Kämpfen um Macht, Ressourcen und Gebiete.
Einer dieser Konflikte war die Verbannung des Systemlords Anubis aus dem Rat, als seine Gräueltaten selbst den übrigen Goa'uld zu viel wurden.
Es kam zu einem Kampf, den Anubis letztlich verlor. Die Goa'uld glaubten, er sei bei jenem Gefecht getötet worden, jedoch hatte er überlebt und zog sich zum Studium alter Überbleibsel der Antiker zurück.
Dabei fand er Informationen über ihren Aufstieg auf eine höhere Ebene der Existenz und setzte sich zum Ziel, dies ebenfalls zu erreichen.
Letzten Endes erreichte er dieses Ziel, wurde aber von den Antikern abgelehnt und teilweise zurückgeschickt. Seitdem lebte er als Wesen irgendwo zwischen Aufstieg und körperlicher Existenz und hielt sich im Hintergrund, um zum richtigen Zeitpunkt wieder zur Macht zurückzukehren.
Aufgrund ihres genetischen Gedächtnisses ähnelten sich die Charakterzüge der meisten Goa'uld. Zusätzlich wurden ihre negativen Charakterzüge durch ihren exzessiven Gebrauch der Sarkophag-Technologie noch weiter verstärkt.
Sie waren arrogant, egozentrisch, machtgierig sowie gewissen- und rücksichtslos. Sie hintergingen selbst ihre Verbündeten ohne Zögern, wenn sich daraus ein Vorteil für sie ergab.
Wenn sie sich allerdings einer Übermacht gegenüber sahen, fügten sie sich, bis sich eine geeignete Gelegenheit ergab, zurückzuschlagen.
Ihre Feinde töteten sie ohne Skrupel, ebenso wie ihre eigenen Jaffa. So tötete Kronos einen seiner Jaffa, der ihn wenige Minuten vorher vor Teal'c gerettet hatte.
Wenn es in ihren Augen nötig war, opferten sie vollbesetzte Schiffe, um ihre eigene Haut zu retten. Zudem akzeptierten sie keine Niederlagen. Kam ein Jaffa von einem missglückten Einsatz zurück, drohte ihm der Tod [23] oder, ebenso wie Deserteuren oder Verrätern, ein Aufenthalt auf einem Gefängnisplaneten [24] , der entweder nur diesen Zweck hatte oder gleichzeitig ein Arbeitslager zum Bau von Schiffen oder dem Abbau von wichtigen Mineralien unter widrigsten Bedingungen darstellte.
Fühlten sie sich in ihrem Stolz verletzt oder waren sie darauf aus, ihre Macht zu demonstrieren, handelten sie häufig unüberlegt.
Dieses Wissen gab sie an ihre Nachkommen weiter, die daraufhin eine Widerstandsbewegung gegen die Goa'uld gründeten.
Die Mitglieder dieser Gruppe zeichnen sich dadurch aus, dass sie nur mit Wirten verschmelzen, die dies auch wollen, um beispielsweise von den Regenerationskräften oder dem Wissen zu profitieren.
Die Tok'ra wurden ständig von den Goa'uld gejagt und spezialisierten sich daher auf Infiltration und ein Agieren im Verborgenen. Die konkreten Ausprägungen dieser Feindschaft sind jedoch unbekannt.
Auch das langlebige Volk der Oannes ist mit den Goa'uld verfeindet. Sie wurde jedoch entdeckt und dafür von Belus getötet.
Ansonsten sind keine weiteren Ausprägungen des Konflikts bekannt. Die Spezies der Reetou zeichnete sich dadurch aus, dass ihre Körper in einer permanenten Phasenverschiebung zu gewöhnlicher Materie standen, was sie für andere Wesen nicht visuell oder akustisch wahrnehmbar machte.
Sie gaben jedoch Emissionen ab, die für die Goa'uld spürbar waren, wodurch sie von den Goa'uld entdeckt wurden. Da sie sich durch ihre Unsichtbarkeit bedroht fühlten, vernichteten die Goa'uld die Heimatwelt der Reetou.
Dies führte zur Gründung einer Rebellengruppe, die den neuen Feind mit radikalen Selbstmordanschlägen bekämpfte. Zumindest in einem alternativen haben die Aschen die Goa'uld besiegt.
Nachdem die Goa'uld-Herrschaft bereits mehrere tausend Jahre nahezu unangefochten bestand, begann im Erdenjahr eine Reihe von Ereignissen, die ihre Vorherrschaft letzten Endes beenden sollte.
In diesem Jahr gelang es einer Gruppe von Menschen auf der Erde, das wiederentdeckte Stargate zu aktivieren und ein Team auf den Planeten Abydos zu bringen.
Als kurz darauf auch Ra eintraf, um seine dortige Naquadahmine zu besuchen, kam es zum Kampf zwischen den Menschen und Ra, den die Menschen für sich entscheiden konnten, indem sie Ra mitsamt seines Flaggschiffs mit einer Atombombe im Orbit von Abydos sprengten.
Ras Tod beraubte die Goa'uld einer dominanten Führung und fachte ihre internen Machtkämpfe neu an, als sie seine Territorien unter sich aufteilten.
Eine weitere Entwicklung, die das Herrschaftssystem der Goa'uld störte und eine zweite neue Bedrohung schuf, war ein ansteigender Loyalitätsverlust der Jaffa.
